Opener Azhar Ali was 205 not out at the close of the innings, while Wahab Riaz was the last man to go, caught and bowled by Josh Hazlewood for one, following a quick fire 29 from Amir and 65 from Sohail Khan.
Hazlewood was the pick of the bowlers, finishing with figures of 3-50 from 32.3 overs, with an economy rate of just 1.54.
Jackson Bird also claimed three scalps, while Mitchell Starc and Nathan Lyon finished with one wicket each.
Matt Renshaw was the first man to go for the Aussies, caught at first slip off the bowling of Shah for 10.
Warner and Khawaja then made the pitch look as flat as they come with two exquisite innings, with the former making a run a ball century, his 17th of his Test career.
However, Warner was given a reprieve on 81, when he was clean bowled by Riaz on a no-ball.
He the most of his chance, adding a further 63 runs in an innings that included 17 fours and one six, before he was eventually dismissed via faint glove down the leg side off the bowling of Riaz.
Khawaja remains unbeaten on 95 at the close of play, while captain Steve Smith is not out on 10, with Australia a further 165 runs behind Pakistan's first innings total, with eight wickets in hand.
A draw looms as the most likely result, with showers forecast again for day four and with the first two days both affected by rain.
However, if Australia can bat for the majority of day four and gain a lead of around 200 runs, anything is possible on the final day's play.
